click on the hand in the box with the 3 last hands (think that's the default) and then in the handhistory-window on the "mark" checkbox

This seems buggy in hem2 or I'm just not doing it right. I click the box on the left...I guess I'm used to the old HEM, but the hand in HEM 1 would be in italics and would still be labeled as marked if I pull it back up on the table. In HEM2 it's usually not.
What exactly is not working for you? You enable a tag for marking and you can filter for it later in the reports.

When pull up the hand history in the HUD at the table, I can't really tell which hands I've marked on the list. I think in HEM1 the marked hands were bold and italicized? Also, if I pull up a hand I've previously marked, it doesn't have a check in the box indicating that it's been marked.
Is it necessary to mark it with the "for review, ect." tag on the right? or can you just click the box on the left to mark it?

I guess it just doesn't make sense to me what the left checkbox is for if you use the right to select the type of tag you want. If you're going to use 2 checkboxes to tag a hand, it'd be a lot faster to just be able to mark a hand by clicking the left box, creating a default tag "for review" which you can then change if you want to. That way you could mark a hand with one click unless you wanted to change the tag type.
If you have to select the tag type anyway from the drop down, I don't see the point of also clicking the left checkbox--this is like 3 clicks to mark, which while multi-tabling can get annoying.

I've tried several times, maybe I'm doing it wrong, but when I'm in a session and mark a hand, the hand NEVER shows up as marked during the session. In HEM1 the hand you marked would be bold and italicized in the list at the table when you pulled up the hand history. In HEM2 it's not, and the check boxes are blank as if it hasn't even been marked. So it's impossible to tell at the table which hands have been marked.
Also, to mark a hand, I would rather have one box to check (one click) than a drop down with tagging choices that require multiple clicking fussyness.

Sorry it took me a while to respond. I missed your post because it seemed OP got his problem solved and I did not notice your post.
There may be a few things contributing to your problem.
1. Make sure you are running as administrator

2. What anti-virus and firewall are you using? I would recommend temp disabling it because some of them cause conflicts with HM.
