there are a huge number of reasons why non showdown lines could be in the negative. sooted mentioned a good example. also if you're a calling station it's going to look like you destroy everyone in non-showdown pots because you're calling in places that others would fold. if you make a big (correct) fold it's going to look like you're a huge nit on the graph, but instead you're higher in overall $ than you would otherwise be.
All this said, it's something we should strive to work on... winning more uncontested pots. But winning uncontested pots doesn't directly correlate to non-showdown winnings...if that makes sense. there are more factors involved.
edit: i'd also guess taht one big area where people are leaking in non-sd pots is in 3bet pots where they build a big pot but dont steal it back often enough. this is hard to do at ssnl because everyone is just a huge station. i wouldn't get too flipped out about having big losses in non-sd pots, but that said we should all be still working towards getting that line into the +... just dont get it effect your mindset so much where you get "win every pot" syndrome.
like anything stat related, if you go out of yoru way to try to "correct" a stat in holdem manager, it's highly likely you'll overcorrect and now be leaking in new ways. i know because it's happened to me in the past.

1. AQ hand - In my opinion, I would be more likely to fold the AQ hand with 2 people in the pot. The reason is that with two fishier players being in the pot, even strong draws have you flipping or at least they have quite a bit of equity to shove. Also, a lot of times I feel you are behind so what I would probably do, is bet a little smaller, say 45 or 42 on the flop and fold if shoved...if called take it from there.
2. QJ hand - On the JQ hand I would be more likely to bet call it off because in a 3 bet pot, especially with that guy just flatting, he could have so many draws and I wouldn't be too worried about a set. I also believe that an overpair is really unlikely in this situation, I think even a fish would be more likely to 3 bet queens and call it off there. Too many times I see guys with mid pairs and draws shoving over cbets with flops like one high card and two low's, just because they figure their 10 10, or even mid pair to be good there enough. Also many draws shove over you there so I would pretty much snap call it off and just forget about the hand if he ends up dominating you and move on. It's a tough spot but again in a 3 bet pot to a guy who flatted twice I am very rarely folding top pair decent kicker.
Just my opinions but I'd like to hear what other people think, maybe my reasoning could improve.

WOT I think that you hit the nail on the head when you said when you move up stakes you think that everyone is just leveling you and they are on another level but once you settle in you feel so dumb.
WOT the calling and over calling in that spot at 25 and 50nl is like always a PP 66-TT. I was really surpised for him not to 3 bet JJ on the BTN but It has to be a pair IMO. Fish are just set mining there and if they miss they usually fold unless they get there.
