A pocket pair is only a slight favorite to two over cards. According to poker stove he had 43% equity pre-flop, and at those stakes its not all that uncommon for people to stack off pre-flop with AKo.
You were a slight favorite but it didn't go your way. You didn't do anything wrong, in fact the hand was played pretty well. Don't let it faze you, just move on to the next one! :)
